I'm pretty much a noob with Linux. May I ask a simple question: could I use revoPi Core3 to communicate with the MES system(programmed in C# on Windows) in the company?

Well this is some general question. If you have the source to the C# code then you can sure google some tutorials on how to design an interface like REST or XML-RPC.
